I never saw the similarities between Buffy and Charmed tbh, in terms of mythology and tone, season one of Charmed was the most like Buffy. In terms of things like martial arts, season three was the most like it. But other than those very small similarities, I don't think the two can e compared. Buffy was about a young girl who had to grow up and accept her destiny to be this fearsome warrior. Charmed was about three sisters who had magical powers and learnt to get along. Pretty different premises with both of them having lead characters in different stages of life. I started a fan-fic not too long ago where Prue survived and season four continued on without Paige, however I never published it, and unfortunately my hard drive got corrupted so I lost all the chapters. Maybe I'll restart it someday.

That might be it. Kern was bound and determined to get his Phoebe/Cole/Source storyline, no matter what. There would have been no way to do that with Alyssa gone, so Shannen had to go instead.

Just to play devil's advocate for a minute here: Whilst I do agree with Val that Charmed reached its peak in Seasons 3-4 and they are indeed my favourite seasons, I doubt I would've felt that way if we hadn't already had Seasons 1-2 to lay down the foundations.
The first two years were the "getting to know you" seasons, in my opinion, and I didn't mind the slower build-up. If the show had begun in the vein of Season 3 - with the forbidden love arcs, sisterly strife and demonic hierarchy - and we had not seen the development of the sisterhood I think it would've been a very different story. This is why I - and I think a lot of fans - refer to Seasons 1-4 as the "real" Charmed because we go the balance of light and dark; drama and comedy; action and nuance; story-arcs and standalones.
That was my biggest frustration with the Secret Circle. It was too "moody" straightaway and we didn't get the opportunity to get to know the characters because they were too busy stomping around, looking sexy and slaying demons. That was the amazing thing about BtVS - it was always dark and demon-slaying but there was also time for character development too. Even Charmed's first season was much darker than a lot of people remember, probably because of Season 2's lightest. Season 2 just had a lot of better episodes thematically.
