Obviously, viewers know from the beginning that Cole is a demon, but Phoebe is pretty oblivious until she's forced to see it, despite some pretty big clues. Here's the clues I could think of from season 3 that Cole is a demon that Phoebe should've seen:
1. In Sight Unseen, when Cole leaves the manor for the first time after learning about Troxa, he's standing outside and confronts Troxa, then disappears when Phoebe opens the door. Phoebe should've been able to see him in the glass.
2. In Sight Unseen, Prue catches Cole in her demon trap.
3. In Magic Hour, Cole shows up at the manor with the books Piper bought, and hands over Piper's books. How would he end up with her books, unless he switched their books?
4. Cole's appearance in their life coincides with the demon the triad sent to kill them.

A lot of the writing and the fact Phoebe was blinded by love when she fell for Cole are a couple of reasons why warning signs about him weren't read by her but Prue of course.
I'm sure if Connie was still around one Phoebe probably wouldn't have gone with Cole or two she would've wised up early to him and proper vanquished him in 'Sleuthing With The Enemy' rather than fake his death then thus one of the pitfalls of someone else taking over running the show because you certainly see the difference in her from season 2 to 3 obviously.

All the sisters should have been slightly suspicious of any new person in their lives, especially at this point. Although I guess Cole's career threw some suspicion off of him, since it doesn't seem likely a demon would be in that kind of professional position.
But surely once he was caught in Prue's demon trap, it should have been a wake-up call for Phoebe. I could buy that he liked Phoebe enough to stop by and check on them, but it seems like too much of a longshot for him to explore the house on his own without calling the police if he thought someone had broken in, and to end up in the attic that Prue had locked.

Yeah, you're right about them needing to be suspicious of new people in their life. Demons and warlocks had a tendency to try to insert themselves in the sisters' lives. The demon trap thing was probably the biggest thing for me. Like you pointed out, it should've been a wake-up call for Phoebe. While it's plausible that he liked Phoebe enough to stop by and check on her and her sisters, wandering around inside the manor and ending up in a locked attic isn't.

I have one clue to add, that I had kinda forgotten about: the secrets Cole was keeping. Phoebe knew he was keeping them; she talks about it in Sleuthing With the Enemy. (I'm streaming it on TNT, because someone said this episode or Power Outage was the start of Phoe-Me, and I wanted to re-watch both episodes.)
