Tempus does reset time to the start of the episode, where they bring the doctor to the Manor, just before Shax attacks.

The reason Phoebe wasn't there is because she wasn't on Earth when time was reset.  Phoebe, Cole, and Leo  were in the Underworld, which is another dimension.  That's why none of them were affected by the reset.

A time loop it's a period of time repeated and re-experienced by the characters

I studied it in philosophy because the Pythagoreans thought that the existence and universe energy "has been recurring, and will continue to recur, in a self-similar form an infinite number of times across infinite time or space" and they saw the proof through the series of numbers

In Charmed the perfect example is Deja Vù All Over Again, inspired to Groundhog Day

But in AHBL, Tempus cheated: he didn't rewind the day, as he did two years before, because if he simply rewound, Phoebe'ld return home, while the Source gave strict orders about her

And no one said he had powers inside the Underworld either. 

As you said, Tempus can control time, so it stands to reason that he can direct it to a specific target, in this case, the planet Earth.  And since Phoebe was not on Earth on this occasion, she was not affected.  That is why she wasn't there when the day restarted and Shax attacked. 

No doubt this would have been followed up and expanded on had Season Four started the way it originally had been meant to start.  However, all that was dropped when Shannen was fired and the start of Season Four had to be quickly rewritten to bring Paige in.

I think it is clear to everyone that the season had to be changed from original writing due to Shannen's dismissal

That said, it was intentional or not, Tempus doesn't rewind exactly the time so it's not a time loop

Phoebe's absence is a change from the original timeline, where they'ld die both Piper Prue and the magic'ld be discovered

I never said it was a time loop.  The day was rewound, different thing.    There was no time loop this time.
